I am recently using the synergyfinder package to calculate Loewe synergy scores for a set of data. I have been facing this issue recently and hope you can assist me.
I have noticed that when using reshape data and CalculateSynergy functions of the package, respectively, to calculate synergy scores, I get very different outputs when inputting data with different numbers of blocks.
For example, if I enter data with only block 1, the synergy score output is different with, say, data with blocks 1 to 10.
From my understanding, there should be no connection between different blocks as they each identify different drug combination response data on different cell lines. Thus, I am confused about why the synergy score of a block would depend on other blocks. Furthermore, the same situation occurs with the online tool http://www.synergyfinder.org/ .
